My advice is go to your home country's embassy. The US embassy has a notary that I have used in the past. Make an appointment.

You should be more specific, If It's a simple notary of say a passport you can get this done for around 5,000 yen at a government notary agency. I did this once in Toranomon and it was really simple, I only turned up with my passport and gaijin card and it only takes 10-15 minutes.
If itfs a more complicated matter I recommend White & Case in Kandabashi www.whitecase.com/ I've used them for other legal matters and found them to be very professional, however they are not cheap so it really comes down to what you need to have notified.

sometimes a bank manager is just as fine or a President/Exc of a disinterested party.
All the above should normally be okay but natch it depends on what the `notary` is confirming...
