Hello all,
I'm interested in pursuing a PhD in Applied Linguistics in Japan. Are there any good universities that offer a PhD in Applied Linguistics using English? I have JLPT 3 proficiency, but I don't think that my language level is sufficient for academic purposes. I know Temple University has a doctorate program in TESOL; however, they only award an EdD. In Japan, do schools desire those with a PhD more than those with an EdD like in the USA?

Temple isn't really a Japanese university, per se. It's an American satellite cash for diplomas operation. Apparently their tutelage is not to be sneezed at, however.
Ummm, if you are only looking to teach Engarush, a PhD isn't really worth the effort.
If you're interested anyways, education is its own validation.
As for the courses in English option, doubtful, but you might look at International Christian University, Asia-pacific Uni, and perhaps Rikkyo.
And good luck.

I believe the man to PM is KansaiBen.
I think he is a janitor at university in Kansai. He might be able to ask one of the professors for you.

Personally I would not bother doing a PhD in Linguistics at a japanese university. Most PhDs in japan end up unemployed. If you cant speak or understand Japanese well enough to do a course in that language you may as well sign up for a distance program.
Consider doing a distance program with a UK or an Australia university. I was in the Birmingham program a few years ago, and University of Macquarie in Australia has a good Linguistics program as well. I know someone who did a PhD with the university of Victoria in Wellington. NZ.
